I'm asking whether gay marriage should have been legal based on the fact that it is only opposed for religious reasons rather than for equal protection.

No. Simply because a law or public policy also matches a religious teaching does not establish that religion. For example, dry counties do not establish either the Muslim or Mormon faith.

i'd say that the equal protection argument is the more direct route.

No. Gay marriage should have been rejected on the basis that marriage is a contract between those of the opposite sex and forced into it's own contract between those of the same sex.
