Should fracking companies pay for damage caused by fracking created earthquakes?

The fractures aren't there naturally. Hence the term, "frack", which is short for fracture.

The natural fractures are fault lines and that is where they drill.

That isn't how it works. If there were cavaties already present, there wouldn't be any need to fracture the formation.
