You are eating too few calories I think.... Lets say you are what 6' 200lbs? You should be eating 2439 calories a day to maintain your current weight... 1439 calories to lose 2lbs a week.....
Now that's if you do nothing. You need to add the calories burned for your running to the calorie total. Lets say you burn 1000 calories running, you would need to eat 3439 to maintain current weigth, and you would need to eat 2439 calories to lose 2 lbs per week.
Maximum is 3lbs.... 923 per day. that would be 1923 if you are running a 1000 calorie run..... So you are right at the cusp, if you go under that 923 calorie threshold, or 1923 threshold with your running, you are putting your body in starvation mode and you will struggle to lose weight...
And if you want to really change body comp:

Cut out grains, dairy, sugar, and all processed foods.
I'm 5'9 and just under 200. My dietician wants me at 170. She says I should eat 1900 calories a day, but upped it due to my activity level. I have one glass of milk a day. Avoid sugars (some natural sugars are ok, but limit even natural sugars). My medical doctor and weight doctor say dieting screwed up my metabolism, and that I have a huge metabolic hurddle to climb. The trainer says he has nothing for me as i already do more than he'd give me. I just know I work hard, and did lose a ton of weight, but it appears my active life early on hurts as much as it helps.
