Long before the term "political correctness" had ever been uttered it was considered bad manners to disparage another's religion in public.

That was before it became so painfully clear that religion, in general, was laughably ridiculous. Luckily, more and more people are realizing it by the day.
 
What in particular did you find nonsensical?

The very first paragraph sets up some pretty bizarre reasoning. If our rights are only the right from government interference, then we don't actually have a right to a trial or a jury of our peers, because the government needn't provide them for us. The government can't deny us a trial, but then it's up to us to actually get one. Next, his notions of liberty preclude all intellectual liberty. By his reasoning, the first amendment is null and void. We only have the liberty to control our physical bodies, not our minds.

No, Thomas uses all kinds of flowery language to say that, unless same sex couples are being physically prevented from being together, then there's no real discrimination, and unequal treatment under the law doesn't really matter. It says that separate but equal ought to be enough for gays. Thomas' dissent even contradicts Loving and Brown v Board of Education. No, it's complete nonsense, ignoring the many important judicial decisions in the 20th century.

The rest is just an appeal to tradition and to religion, neither of which have any place in the making or maintaining of American law. Thomas wrote a list of excuses, not a dissent.
