I don't think it will do that. The argument from Hobby Lobby and their co-plaintiffs was that they don't want to have anything to do with funding coverage for birth control methods that are primarily aimed to kill fetuses. Vaccines, treatments and surgeries aren't aimed at killing people.

If a Christian Scientist business owner didn't want his company's health insurance to cover, say, prescription drugs (or whatever else they're against), would that be OK?

BTW, none of the birth control measures involved in this decision "kill fetuses."
 
All in all, I don't see this is as a huge setback. There are already a myriad of programs geared towards providing free contraception. What I find really troublesome is that this may open the door for companies bringing up other challenges because of opposition to things like vaccines or just modern medicine.

Blood products also come to mind.
